Over a 1000 years ago Al Bhed and others lived in peace. But like mankind always does, they wanted to evolve. Thus they began building machines (machina) and all cities became more advanced every year.

Then the war between Bevelle and Zanarkand started. Bevelle kept on building better machina to attack against the Summoners of Zanarkand. Bevelle was already winning the war, when Sin came. Sin wiped out everything, that stood on it's path. Yu Yevon inside Sin was summoned by the Summoners of Zanarkand, and so they should vanquish him. Yunalesca went on a journey to defeat Sin, and so the Final Summoning and the religion of Yevon was born.

Over time people (Yevonites) came to believe, that Sin punishes them for using machina, and that he could not be fully defeated until everyone stopped using it. Al Bhed didn't think so, and they continued on using machina. This is what caused them to be separated from the people of Yevon.

During FF10 Yuna and company find Yevon to be false, and defeat Sin without the Final Summoning. Though Al Bhed and the people of Yevon are separated by beliefs, they still have a common goal: to kill Sin, once and for all. Operation Mi'hen is a fine example of this. And when the pilgrimage bunch tell everyone to sing the Hymn of the Fayth when they see a ship in the sky, they just sing. It may be an Al Bhed ship, but it strives for that common goal - Sin's defeat - and so they don't care.

After the end of FF10, Al Bhed aren't so hated anymore. Sin is no more, so the others have no reason to make the Al Bhed stop using machina. Spira is starting to technologise again.
